I don't think there are any "index.htm" files - what you're seeing are Apache
folder listings.

So what does your HTTrack log say?  When I looked at the link you provided I
was warned that the HTTPS certificate was incorrect (probably because it was
assigned to a domain and you're using an IP).  Is it only the PDFs that are
not captured, or also the TXT and CFM, etc?
