Have you tried deleting the files/folders using 
Windows Explorer?  Locate the items you don't want and 
delete them.  Then HTTrack shouldn't re-grab them as 
long as you've checked that checkbox, have the cache 
enabled (on by default), and no other HTTrack bug is 
playing a part here...
