When you pause a download, it doesn't actually stop the 
download of the current file/s in the middle. It 
actually waits for all the current files to be finished 
first before stopping.

That's peculiar - it closed properly for me. Did you 
exit the program properly (ie. it prompts you if you 
wish to exit the program before shutting down)?
