I am trying to download a website, but the problem I am having is that the
website consists of mostly php pages that are generated when you try to go to
the page, and because they are not links the are not downloaded(?).

As an example the front page and all links off of it are fine. But in the
pages 'Author list' 'New Stories' and 'Top ten', all of the "Go to story" "Go
to author" are not indexed and will send me to the website not my local copy.

Is it possible to download this type of site and if it is how could I? When I
try I get the problems above and Httrack finished with no errors. I have tried
to get it to work but this is beyond my skill.
