My question is: the site I am downloading has many files(
.html, .php, .gif, .zip...) in different folders.
When I am downloading,  I receive most of these files in
only 1 folder, and few folders with incomplete files. The
majority of folders as arranged on the site are missing. But
when I go in the browser most links are there, but the
structure of the site is not the same with the site on the web.
What am I doing wrong? Which options do I have to include?
