You can do this right now by running the command line 
Httrack run a batch file (*.bat) or other scripting method.
If you are using the GUI version, you'll probably need to 
use a Windows macroing program to get the necessary level 
of control.

You could also use Perl to create a perl script to run 
Httrack.exe and then the 2nd program sequentially.
