Well, the real issue is Wayback Machine obviously but HTTrack does not know how
to handle their archived websites. It cannot simply crawl by checking main
page and then all sublinks(and then sub-sublinks etc), instead somehow its
trying to connect to (dead) website. All those subpage links are replaced by
"wayback" links, and thats how Wayback handles them. Probably similar to
HTTrack while browsing from HDD ;)

Im not a HTTrack guru, so its rather hard for me to figure how should i config
it in order to work with Wayback Machine.
