In fact, no, httrack is too clever for that :)

The engine will detect collisions between www/foo.html and 
www.intranet.com/foo.html, and will fix them by renaming 
www.intranet.com/foo.html into www.intranet.com/foo-2.html. 
The naming system allow to use any name, handling 
collisions transparently during the naming phase.
