Sounds like the depth of mirroring was not great enough, if in the structure
of home>usernames>pictures httrack has only saved everything as low as
home>usernames.

With a deep enough copy the mirror _will_ be fully independent and look like
the original (besides JavaScript functionality - zooming, say, might not work;
and search, which relied on server's php scripts, won't work, either, in all
probability).
It's also possible that you've stopped httrack mid-way through mirroring. It
happens often with me (website I wrestle is big) and produces a red-hot mess
:(
