I already have a premium linux hosting on Godaddy and they say it should be
feasible.

I tried to copy the HTTrack created files to a New folder until public_html
and had no luck, some files did upload but none of the folders did and there
are thousands of nested folders.

Any clues, this type of tech is not my wheelhouse
