thanks for the help!
I got it to work.
The only things I had to change vs. the default settings were
-add a scan rule for the url where the pdf's are located
"+www.upload.sorotec.de/doku/manuals/*"
(all other default scan rules removed) 
-"Set Options"-"Spider"-"no robots.txt rules*

Maybe the helps others...
