Okay, figured out what happened: the default MIME types 
were not correct in WinHTTrack.
Do the following:

Set Options / MIME type:
ERASE default settings! (which assumes php <-> text/html)
This was the cause of your problems, I think.

Set options / Scan rules: add the followinf rule
+*.pdf

I ran a small test and PDF files seems OK now.
