Err, weird. HTTrack always flushed its cache after each 
file being processed to ensure that data are being 
properly. And it even has a ZIP repair function to fix 
broken cache files.

And selecting projects through the drop-down menu just 
reads hts-cache/winprofile.ini data, nothing more. This 
file is probably corrupted.
