That's a good idea, Logan.  I don't think it will harm an update because
HTTrack rebuilds using its cache.  It will check against the files that exist
in the project though so during an update it will rewrite the files and then
afterward delete everything you've renamed (at which point I guess you'd run
your renaming script again).
