Sorry, by tool I meant the "Local structure type" option within HTTrack.

"Are you talking about your original list or the output of httrack.  Did you
get the ppt files on your machine?"

The original website is a relatively simple homemade design.
Word documents containing text with hyperlinks are saved as web pages.  Some
of the web pages are linked to other word.html pages (those seem to work fine
with the mirrored site with shorter URLs).  

Some of them are linked to .ppt files.
Most of the .ppt's are mirrored by HTTrack so I think that part is working. 
Where I'm goofing up is that the hyperlinks out to the .ppt files seem to keep
the original long URL, and don't have the shorter URL in the mirrored site. 
ie.  When I look at the text of the mirrored links in the word.html files the
text is the same as the original URL and not the shorter URL for the mirrored
site.
